The core similarity is calculated the similarity of "core positions" of a matrix which is defined as the (usually 4) highest conserved positions of the matrix, rather than the whole matrix. Actually, the two scores are calculated using the same formula. Whereas matrix similarity is calculated using all positions of the matrix, core similarity is calculated using the core positions only.
